While "carried out in the name of Christianity", the real motivation was usually gold or some other form of wealth. Regardless, pretty hard to rationalize the genocide of these native people by saying they weren't the stereotype of the "noble savage" that has come down today. They certainly weren't the "noble savage". Many tribes were constantly at war, some practiced cannibalism and other very barbaric practices. They were centuries behind Europeans in terms of being "civilized", if you ignore  things like the Crusades or the Inquisition. 

What we had though was simply a clash of cultures with the dominant one being the one who had, as Jared Diamond says, "guns, germs, and steel". It would be like today if some superior alien invaders visited Earth and massacred us Earthlings, spread disease that killed about 90% of us before most of us even had first-hand experience with them, and then put the rest of us on special "reservations" and doled out liquor and money to keep us quiet while spreading their people across what used to be our land. I can't imagine we'd have a problem with that, right?
